I am not sure, but I think I experienced this bug several times, too. It happens when doing some file/folder management (moving, copying, renaming), but I can not consistently reproduce it.
Nautilus will not display all folder in a directory (even after finishing loading), but when I check via the gnome-terminal, the files are there. Workaround: If you know the name of a folder in the directory that down't show all of its content, click the icon next to the location bar, add the folder name and press enter. Nautilus will display the folder without problems.
