Hello Shahar,

I can confirm this issue using your example. But it does seem that this
is a duplicate. If you read the original post of bug #40872's submitter,
he/she mentions the same issue: "When I remove a file from my desktop or
a new icon is added as a result of some program adding an entry, the
desktop isn't refreshed with autoarranged icons." Also, the comments
mention this, for example comments #3 and #4. Furthermore, the upstream
bug #313563 clearly mentions that this issue happens automatically, for
example comments #2 and #4.

It seems that the developers know of this issue but have not taken the
time to address it. If you have the ability, I encourage you to develop
a patch for this issue.
