om26er: Do you have sleep on lid close enabled? This will only happen in those cases.
I think this MAY be easily resolved by inhibiting sleep via devicekit- power. In addition, we could have the shutdown countdown watch the org.freedesktop.DeviceKit.Power 'LidIsClosed' property and shut down immediately if that is set to True. gnome-session's dialog has the exact same issue.
