Thanks for taking time to report this bug and helping to make ubuntu
better. Please click on the envelop icon near the volume icon in the top
panel and click on chat this will show empathy.

notification area icon by clicking on edit>preferences and in
notifications tab untick 'show incoming messages in the messaging menu'
