If you view the email on another computer, the email is marked as read in Evolution but the notification is left on. I would file this as an Evolution bug (as I imagine it's Evolution that has to dismiss the notification and fails to do so unless you actually click to read the email) but it also happens with Empathy. For example, a GTalk message is marked read on the server when read on a phone or in the browser, but the notification is not dismissed. The same is true for - Facebook Chat.
