You have been subscribed to a public bug:

Supposing I have 3 windows (same or different programs) running and I select 
the checkbox system->preferences->startup app->options->automatically 
remember.... and I log out.
The next time I log back in the 3 windows are up at the startup (as expected)
Now without closing any of the windows I de-select  the above option. And I log 
out and log back in. 

The 3 windows (the same programs) are still running!(it should not
happen as at start-up the previous session should not be remembered
anymore!!)
