It may be difficult to fix because it must be approached form each-and- every-project, but I'd like to point out that it might not be that hard to do a quick and dirty workaround...just have some recursive check system that ensures that entires in the menu don't have the same name. I work around this very easily by deleting references in /home/<username>/.local/share/applications that are associated with the duplicate entries. I have to do this EVERY TIME I install a new program in wine, and while yes it may be a wine issue Ubuntu can issue a temporary fix for it. IE, a band-aid for a paper-cut until the cut (wine's issue) is healed. bah.
