I'm using POP. I've created a new account on Ubuntu and set up the email for him. It works. So I discovered what the problem is: in my real account, while migrating to Maverick, the email setting saying "automatically mark message as read after 1,5 seconds" was lost. So I had to re-enable it and now it works. I'm sure it was set before upgrading, so perhaps there is bug in the upgrade procedure.
