Actually I don't think it's really a problem but a behaviour of GNOME.
To use the right keyboard shortcut in some applications (gnome-terminal,
wine, ...) which are related to gnome-setting-daemon, just make sure
that *that keyboard layout is the first one* in gnome-keyboard-
properties.  I'm a Programmer Dvorak user and this (trick) works well
for me with both Programmer Dvorak and QWERTY since Karmic Koala and now
Lucid Lynx (and probably Maverick Meerkat).  I have to keep QWERTY
layout for QWERTY users to use my keyboard as well.
