This issue also bothers me. The way Pidgin handles this is much more
elegant.

The way Emapthy handles it at the moment forces people to leave a window
open for each channel, which clutters the (Unity) launcher with
applications that really should be running in the background.

"Idling" is a pretty standard practice on IRC. It seems odd that Empathy
leaves a channel just because the window is closed. I imagine the issue
is because of the modularity of the Telepathy framework but it's very
irritating nonetheless.
