Just a small correction - unity *does* have a notification area for systray apps - that's where Skype appears - and that is where the 1-pixel problem is happening, almost as if the notification area were being created 1 pixel high and apps were being added to it (and hence their icons scaled to 1 pixel) before it gets resized.
