I'm affected too on Ubuntu 14.04, in fact the keyboard is correctly configured on "Azerty" (fr) on lightdm, but it switch to "Qwerty" (en) when the desktop (Unity) starts. I have only the "Fr" as possible input mapping in the config panel. I must select the "Fr" icon in the top bar and click on "French" again to have the correct mapping for the keyboard.
