Thank you for your bug report, I can't confirm that with that testcase
* create a directory 'original'
* create 3 empty files in there, a b c
* create a directory 'destination'
* create an empty file 'b' there
ctrl-X the 3 files in the original
ctrl-V to copy
select 'apply to all the action' and click skip
-> the original directory has a 'b' only file at the end, the
destination has a b c
