For others wondering where this issue lies -
Steps to reproduce:
1. Start gnome-system-monitor .
2. Click on the Resources tab.
3. Under Memory and Swap History there is a row that says "User memory:".

Are you sure it's a spelling mistake? That number doesn't include memory used 
by the kernel for its cache thus it is only memory used by userland programs...
...hmm the help page sides with you:
"3.13.4. To Change the Line Colors of the Memory and Swap Graph
[...]
2. Click on the Used memory or Used swap button. The Pick a color dialog is 
displayed."
