Overlay is an "additional repo".

Gentoo is source-based distribution and it uses files called ebuilds to
know how to build packages (automated LFS[1] ;) ). They are simply bash
scripts although with additional functions (say emake instead of make)
to handle special cases.

Overlays are simply places where additional files are stored (GNOME's is
here: git://git.overlays.gentoo.org/proj/gnome.git).
