I'm setting this as fix released as a much improved multimonitor
solution is part of Ubuntu 12.04

If you update to it and still have the problem described in this bug
(which i could not reproduce) please reopen it.

  [panel] Panels overlap in dual-screen setup when the monitors are not
  aligned along the top edge

Bug description:
  I get a top panel on the left most monitor (that's correct in my
  case). However it seems like the ubuntu button is autohiding. It will
  appear if I move my mouse around in the topleft corner though. Also
  the launcher will not reappear when I hover the left side of the left
  most monitor. I first need to make the ubuntu button appear, then it
  works correctly. But as soon as an application get the focus the
  button disappears.

  The first screen shot shows the ubuntu button and the second shows
  firefox having the focus, the third is the initial screen after login.
