Thank you for your bug report, that doesn't seem a good idea though, it
would "breaks" habits and change the keybindings, users get used to
access to things at a position (i.e "my web browser is at the top of the
launcher and its key access is "1"), changing the order dynamically
would reduce reliability and efficiency and be confusing

Bug description:
I'm not aware if there is already a feature like this existing or in
the works.
It would be nice if there is an option for Unity Launcher to sort open
applications versus non-open applications but "Kept" (As in 'Keep In
Launcher') in Launcher. Open apps should have priority over non-open
apps. It is already understood that since the user already has the app
opened, his/her focus are on these apps. Therefore, these open apps
should stay on top.
Sorting can be done through several means:
(1) Weighted - According to frequency of usage
(2) Direct - First come first serve style. The first opened app stays on top,
second below it, and so on.. .
(3) An open app that is already kept in Launcher for quick access will always
stay on top over other open apps.
Anything would be really nice, as long as the open apps are not folded at the
bottom of the pile.
One scenario of this case is when the user has lots of apps kept in the
launcher for quick access in a 15" (or less) laptop or desktop screens not
beyond 17". There are lots of these screens still being used today. Vertical
space is fairly limited.
Say I have Nautilus, Firefox, Chrome, Gimp, Bluefish, Meld, Filezilla,
Gnome-Terminal, Skype, VBox, Banshee pinned in exact order on my
launcher. About 11 apps I always use on a day to day basis. I prefer
to keep them there instead of typing it in Dash.
Now it's a Sunday morning and I am just relaxing. I open Firefox to
waste my time on Google+/Facebook. Minitube is running while I watch
some YouTube clips in between surfing. Calibre/Ebook reader while I'm
trying to finish that latest WOT book. Gwibber is also up for tweets.
Nautilus is almost always open. USC is running because I'm trying to
look for interesting games. I also have a .ODT document All in all
that's 5 out of 7 open apps in Launcher that are pushed at the bottom.
It will look something like this:
(O = Open, K = Kept in Launcer, F = folded*)

*Folded means there is not enough vertical space so Launcher does that
neat trick 'folding' the icons at the bottom portion. Whatever it's
called. :D
What to do without auto-sorting? Manually bump up Minitube, Calibre,
Gwibber, USC & Writer one by one so that clicking on the icons is
easier and quicker. An inconvenience I hope could be fixed with
Launcher having some sorting capabilities.
