There was a system proxy fix for 11.04 fixed in bug 956961. Did that
update not fix this issue for you?

If a specific proxy server is defined (with special port number) in
the Ubuntu system settings, firefox does'nt recognize it if "Use
system proxy settings" is set in the Firefox options.
