What shell are you using? In Unity, super is reserved and it is a known
problem that Compiz and Gnome Control center does not know about it (
bug 774514 and bug 898087 ). Under Gnome session Fallback, I can assign
Super to some action.

No way to bind Super/Windows/Mod4.

Bug description:
In the keyboard preferences dialog, you cannot bind Super/Windows/Mod4
on it's own. You must specify a modifier. This stops users from
binding Super to open the applications menu, or my acer aspire one's
home key from showing the home menu on netbook remix.
