I believe (as far as I can tell) this is solved in Evolution 3.2.3
(Precise).

  Can't combine multiple specific imapx accounts in a vfolder

Status in “evolution” package in Ubuntu:
  Confirmed

Bug description:
  Since the update of evolution to 3.2.0 (oneric) when you create a vfolder 
(search folder) specific source folders are referred to using this syntax (as 
added when you click on <specific folder><add>):
  folder:/INBOX.

  When you are trying to combine multiple inboxes into one (and the
  filter as you please) this syntax does not distinguish between
  different accounts (as in previous versions).

  As to be expected, it does not behave correctly and makes vfolder
  useless is many cases.

  This is a regression to evolution 2.32 (natty).
