The disappearing menu just happened to me again. I clicked on the menu to select "Tools", then moving the mouse makes the menu disappear so that nothing is selectable. However, moving the selection by using the keyboard DID work without disappearing the menu.
I just switched to Firefox to add this comment in the bug report, now going back to Thunderbird to verify my description I find that the menu is working OK.
