Let's try this:
In thunderbird go to Edit->Preferences->Advanced->General->Config Editor
search for these preferences:
network.protocol-handler.warn-external.http
network.protocol-handler.warn-external.https
network.protocol-handler.warn-external.ftp
And set them to true by double-clicking on them
Now when you click on a link it should ask you what to use for it to be 
opened(just for the first time, it should remember your pick afterwards).

  URLs in message body not opening in browser

Status in “thunderbird” package in Ubuntu:
  Incomplete

Bug description:
  When a message contains URLs, thunderbird successfully identifies and
  shows them as blue, underlined text.  However, when they are clicked
  on with the mouse, they do not launch a browser or even open a new tab
  in an already open browser.  I would expect that blue, underlined URLs
  in the body of a message would open in the browser.

  $ apt-cache policy thunderbird
