Confirmed by bug 871760. Drawing the panel shadow over other windows was
a design decision. The change was intentionally introduced in Unity 5.4.

Bug description:
When a window is maximized, the top Unity menu bar should never have a
shadow over the maximized window. It does however cast a shadow if the
maximized window doesn't have focus.
