Focus not changing when windows opens in some situations

Bug description:
Look the video on attachment.
I'm in Google Chrome and trying to open Nautilus. Nautilus opened and I see
it but menu in top from Chrome yet and focus in Chrome. And I can't back to
Chrome when I clicking on it's icon because Launcher thinks that I'm already in
Chrome. So, I must click to another icon to change focus and then click to
Chrome's icon to come back.
I see the same behavior in some another situations. For example, when I click
on link in Skype, Skype doesn't lose focus too.
