To me happens when there are some filters which move messages to another
folder.

Bug description:
  The launcher and indicator menu display a number of unread messages.
  This is very often (but not always) incorrect. See the attached image
  for an example. There are no unread messages anywhere in my
  Thunderbird folders, but the launcher icon shows 199. The indicator
  menu does the same.

  There are several bugs with incorrect number being displayed on them.
  This is different to all of them.

  Bug 850229 claims to have been fixed in oneiric. This still happens on
  quantal.

  Bug 856642 is about the launcher showing too small a number ("new" as
  opposed to "unread"). In this bug the number is shown even if all
  messages are read.

  Bug 848774 seems to be consistent. This bug happens quite often but
  not all the time. Otherwise the descriptions are very similar.
