When you are talking about duplicates, I am not sure if you are talking
about this (0.48+devel r11664):

1. Draw path
2. Add marker
3. Duplicate path
4. Select only one path and change fill color - after that markers on BOTH 
paths change fill color (but only visually); if you select the other path, 
markers on BOTH paths get the fill color of that marker

If this issue is already observed, sorry - there is too much to read so
I probably missed it.
