I had the same problem with VLC on ubuntu 12.10. Changing the output module (Tools -> Preferences -> Audio -> Output module) from "Default" to "ALSA audio output" fixed the noise problem for me. The bug could be reproduced by choosing "Default" or "Pulseaudio audio output" output module in VLC.
