This seems (?) to be the same story as with bug 349774 [2], but with the GNOME 3 technology (GTK3 / CSS). As far as I understand (?) the theme sets a hardcoded solid/gradient bacground, so when you set a transparent background to the panel, the applets keep an hardcoded solid background. Then maybe (?) something to do with /usr/share/themes/Ambiance/gtk-3.0/apps/gnome-panel.css. Just a guess. I may be completely wrong.
