This has been fixed with Nautilus 3.6 which will be available in Ubuntu
13.04. Specifically, Show Hidden Files is not persistent; there is a
separate option in Preferences if you want to always show hidden files.

  When I open two panes in Nautilus and want to show hidden files in one
  of them, the other one shows its hidden files as well. That is quite
