This appears related to whether the menu is show by default or not, and only affects the first instance of the terminal. Subsequent terminal instances open at the correct size, regardless of menu.
Also, this affects xfce4-terminal, and in fact, only the first instance of either gnome-terminal or xfce4-terminal is affected.
