I hate to say this, but I believe this behavior is by design.  I created
an issue like this long ago and it got rejected....

  Rhythmbow keeps playing / running in background if closed while

Bug description:
  Well, everything is in the title.
  If I want to quit properly, I have to pause the song and then quit. If I 
don't pause before, the song continues playing and rhythmbox is still running 
in background (no indicator in the launcher though).
