The root of the problem here is the XVidMode extension. It is used by the game to change the resolution to 1024x768 but it is not changing the fb size, that remains at 1366x768. When the game exits, it is leaving the screen in the 1024x768 video mode. At that point everything gets very confused as the desktop environment believes you have 1366x768 screen but you can only see 1024 pixels of it.
