This is not a compiz problem, tomboy should raise its windows with
proper timestamp.

Since right now using libdbus-menu there's no "clean" way to get the
click event timestamp [1], one way to get this fixed is using this
workaround: https://bugzilla.gnome.org/show_bug.cgi?id=688830

  New note window (when clicking "Create New Note" from indicator icon)

Status in “tomboy” package in Ubuntu:
  Confirmed

Bug description:
  Sometimes after clicking "Create New Note" from the Tomboy indicator
  icon, the new note window that appears doesn't have focus.

  This might simply be an issue with Compiz's "Focus Prevention Level"
  setting (which I have set to the default of "Low").
