I have the same issue, and have confirmed that I have full access via SSH afterward, even though the mouse and keyboard are unresponsive.
Have the issue occurring intermintently on my Ubuntu 12.04 AMD64 computer, and also on my wife's Fedora 18 AMD64 computer (craigslist purchases, quite different hardware). Have had the issue occur under several different window managers, including 3D, 2D and ultralight variations. Anyway, I would be happy to pull and submit any logs, if someone can point me to the right ones. :) For anyone who finds this thread before we have a patch: Rumor is that running Minecraft under Wine solves many issues. I will try it next and report back. It may not help, since this seems to be unrelated to the LWJGL Linux compatasbility issues.
