I have this same problem; 
i'm using Thunderbird 17.0.6, 
and i'm not using hotmail. 

It is also not Ubuntu specific, as i'm using debian Wheezy.

Bug description:

  Using Thunderbird 3.0.10, I added a single Hotmail account.

  The functionality is good but under the "Inbox" smart folder there are
  two separate listings for the single Hotmail account that contains the
  same messages. If I delete in one, it deletes in the other, etc.

  I am using Ubuntu Studio 10.04; the full name of Thunderbird installed
  version is 3.0.10+build1+nobinonly-0ubuntu0.10.04.1, and I have
  experience the problem on another distro, but I'm unsure of which.
