Well, it works for installing packages from software center (auth dialog appears), still fails silently sometimes (for example when I try to remove software source PPA).
I also created a new admin user, by running sudo gnome-control-center -> Users & Groups. For that user everything works fine. I copied all my home directory files over and updated all the packages.
