File->New tab is now gone from the top menu when Nautilus is closed, so bug cannot be recreated. the question is whether it is a feature or a bug that Nautilus appearing on top of Unity menu when it is not opened. Thanks guys!

It does not appear unless you move mouse over the top bar. Also, when I choose 'File'->New Window in this menu bar, it opens up two windows: one (on the foreground) is proper Nautilus window, the other one is white window in a background that occupies the whole screen, does not have anu menus or content. It can be killed with 'xkill'.
