This is a fundamental bug in the design of X11 and cannot be easily
fixed within X11.
You should manually lock your screen if a locked session is important to
you.

To reproduce: Click an extension icon in Google Chrome that opens a
frame below it. If the laptop lid is closed when the frame is open the
screen does not lock. Using Chrome 31.0.1650.63.
