This is really annoying. I've some encrypted partitions, and the bookmarks proven to be very useful.
I'm currently using a ugly workaround: kill nautilus and restart it. Now they don't show up. I do notice that nautilus knows they are bookmarked, because the Bookmark this Folder is grayed out. If I add another bookmark on that hard drive the other bookmarks appear as well. My work around has been doing that, then removing it.
