I can confirm that this is not an issue in unity on my friends acer aspire ultrabook with intel hd 4000 graphics, as well as my old hp with integraded intel graphics. Both using SNA 2D acceleration, and both are running Ubuntu 14.04 with unity.

It works in fluxbox and gnome3 without problems so i suspect this is compiz/nvidia related bug . I had this bug also in 12.04 after upgrade to nvidia 304.xx driver from stock 295.xx . Also tried upgrade to beta driver 310.14 but still the same issue . Additional info : minecraft is written in java, fresh installed 12.10 without any ccsm tweaks .
