I have a similar problem. For me the autoscrolling function is only *not*
working when I use the ubuntu theme.
When I use a different theme, like the Planet GNOME theme, autoscrolling works
just fine.

Title:
Clean theme stops auto-scrolling after a while

Status in “empathy” package in Ubuntu:

Bug description:
  Binary package hint: empathy

The Clean theme in empathy sometimes stops autoscrolling. I have not
been able to find a reproducer, but usually after several minutes of
chat in a single window, it will no longer scroll, and I have to
manually move the scrollbar down to see messages. When this behavior
occurs, it does not correct itself usually (once, it did) and all
messages in that conversation have to be manually scrolled.

Changing to the Ubuntu (adium) theme is a workaround.
