I reported something similar in bug 1302353. Only that in my case a US layout was added, made default and I can't remove it :-(

One way I triggered this just a moment ago was: 1) Use a European system keyboard layout with some non-ASCII (8-bit) characters. 2) Activate the "Use system keyboard layout" option. 3) Activate Intelligent Pinyin, Anthy etc. and verify that the non-ASCII characters can be entered. 4) Restart IBus and try again if the above didn't work. 5) Deactivate the "Use system keyboard layout" option and repeat steps 2-4 to verify that the non-ASCII characters cannot be entered this time. 6) Activate the "Use system keyboard layout" option and repeat steps 2-4 to verify that they can be entered again. At some point during the process, a Japanese keyboard layout was added to the list of selectable layouts!
