I haven't had that problem with the application menu not showing for a while now.
The difference might be that I am using 1. Newer hardware with much greater processing amd RAM capacity; or 2. Later versions of the operating system and software. Starting applications directly from associated files, or in the case of Rhythmbox, directly from the Sound menu, seems to make it more likely that menus will not appear once the application is started, although it has happened to me when I start the application from the Dash or from a button that I have on the Launchpad.
