Window Menu is hidden on purpose. The UNO API used to develop the menubar integration did not allow the Window menu to work properly so I'm afraid that until an upstream integration is done (overriding the UNO API and exposing the menu actions/structure/shortcuts from the inside of VLC, the LO toolkit) this won't get fixed.
