When I first experienced the bug I was in 11.04. Now I did clean install of ubuntu 11.10 and I'm still experiencing the bug but it doesn't happen with all of my files. I've had 11.04 installed since the day of it's release and I didn't start experiencing the bug till September. so I would think it has to do with something I've installed from then to September, which also installed in 11.10. it could be anything, I'm sorry I can't be more helpful. My guess would be peer guardian linux gui, which I got from there ppa, just because that's the only thing I remember installing around September and I also installed again after I did a clean install of 11.10, but I have no idea how it connects to nautilus.

I end up right clicking and clicking "Organize Desktop by Name" to fix it but after I restart the icons are all squished to the left. It doesn't happen ever time I reboot but it has been happening more and more.
