Original poster here. I haven't really used Unity in several years, but it isn't happening to me on Gnome Shell and I have no memory of this happening in recent years. You can probably close this issue.

This can be very easily reproduced and any windowed program should work. I'll be using Skype for my example because it makes reproducing the bug very quick. Open and sign into Skype and make sure the "buddy list" is windowed (somewhat small) against the top left corner of the screen. Now click the Skype indicator in the top panel over and over (about 20+ times). This should cause the Skype "buddy list" to open and close a lot. The window should have moved to the right and down from its original location quite a ways.
