Auto save directory/last save directory both work for me if I call gnome-screenshot or gnome-screenshot --interactive from an xterm, but neither work when I press Print Screen. 'Screenshot of a window' and 'screenshot of an area' behave identically.
I worked around this issue by defining custom keyboard shortcuts to 'gnome-screenshot', 'gnome-screenshot -w', 'gnome-screenshot -a'.
