I just installed Aptana Studio 3.6.1 on Ubuntu 16.04. I got the same problem with (gedit:14126). So, I open the Nautilus, and I found on /usr/share/applications the icon of Aptana Studio 3. I clicked on it, and it just open and the application is working now! I hope it can work for others.
