Bug #881263 has been marked a duplicate of this one, although the circumstances of its appearance are different. Those experiencing that bug see the change in theme upon exiting an application, specifically Opera. It's possible that gnome-settings-daemon is crashing when Opera is closed (after moderate use) - I'll check this out if I have time. When this happens I get a lot of disk activity before the Opera window disappears.
