gnome-software-plugin-flatpak is now in zesty-proposed for Ubuntu 17.04
Alpha. There are two issues:

1. bug 1640741
2. If the flatpak plugin is installed, gnome-software crashes.

Bug description:
  The gnome-software-plugin-flatpak package, that provides Flatpak
  support for GNOME Software, is missing in Ubuntu. The package is
  probably missing because it conflicts with the GNOME Software build
  used in Ubuntu (Ubuntu Software), but no alternative to this package
  is provided. Please, give end-users a proper Flatpak support.
